Start Airport Go to Options->Preferences Click the FS95 Radio button in Version Browse the first File Selector (FS Path) to your CFS Folder Browse the second file Selector (BGL Path) to where you want your Scenery files to go \Scenery\All\Scenery\ is where I put mine Now you will be able to compile your current scenery and start up CFS just by clicking the "Airplane" button. This second copy of CFS will be semi independant of your main CFS. The selections you make in it for Free Flight (Airfield, Aircraft type) will not change the ones in the Normal CFS. You may need to readjust the various settings (scenery density, joystick, display.....) as these will revert to default settings.
